On rare occasions, sometimes clients will pay a small fee upfront. Is there a way of creating an invoice and then track the time to that invoice?

Invoices import your time entries that were tracked on projects tied to the client. Tracking time on an invoice isn’t available since the time entries are imported into the invoice.
You could consider manually adding an item to an invoice indicating the fee, and then import the time you track for the client into the invoice.
